The first church was built from wood in honor of Anna, the second wife of Vytautas the Great in the beginning of 14th century but it was destroyed by a fire in 1419. A brick church was built between 1495 and 1500 but the present St Anne's Church dates from 1582. Church's design in mixed Flamboyant Gothic and Brick Gothic styles is attributed either to Michael Enkinger or to Benedikt Rejt. The church went through many changes, rebuilding and renovation works as well as destructions. The interior of the church was mostly decorated in the 20th century, while three baroque altars date from middle of 18th century.

According to the legend Napoleon Bonaparte said that he would like to "place it on the palm" and move to Paris when he saw St Anne's Church although the church was actually used by French cavalry during the Franco-Russian War in 1812.
